What it means

Building the directory a container runs on makes a hard link from every file of the tree to its object. The file system refused one because the object already has as many names as the file system allows (ext4: about 65,000). A file that appears under many names in one tree, or in many trees that are all in use, can reach it.

Nothing was changed: the half-built directory was removed. The usual ways out are to import a tree in which that file is not repeated so often, or to move the store to a file system with a higher limit (xfs and btrfs allow far more).
